That would depend on the tech guy inspecting them, but the vast majority would say NO lightening holes, it's the square inches of surface area that they are after, lightening holes would subtract from that.

That makes no sense at all, lets say you put 4-1" inch holes in the 4 corners of the 6x6 plate, and they were welded to the sheet metal in the holes, there's no way that's not stronger.

Generally the plate will be going on top of sheet metal, it seems the idea is to strengthen the area the tube mounts and displace load. If you were to swiss cheese the plate it would be similar to mounting tube directly to sheetmetal and possibly ounch through. Just a guess though.
